I'm doing a user import and need to try to use all existing passwords,which unfortunately are highly unsecure due to length (some are only 3 characters). I've modified the web.config to allow 3 letter minimum, but the Admin>Site Settings>User Account Settings on the site still shows the default 7 and 0(for non-alphanumeric) in the host settings. I've tried recycling the app pool, with no luck.

Try to change this via the host settings side. I was able to in DNN 7.0+ (Not sure about earlier versions but worth a shot).
