Had this happen to me and I did a resource install: {domain}/Install/Install.aspx?mode=InstallResources
and then the modules worked. Of course, make sure all the .zip files are in the /Install/Modules/ directory before doing this or you will get a message saying that everything is already installed.

Thanks, I had this problem with the login/register pages giving me Module Load Warning. By putting my last installed resource (in my case the Wiki module, Wiki_03.00.00_beta_Install.zip) in the /Install/Modules and doing a resource install {domain}/Install/Install.aspx?mode=InstallResources it finally got back working again.

I would of course also like an explanation of why this happens in the first place!
