In my case I had two issues, the File Manager and Permissions.

I had an orphan folder and 3 orphan files, and once I got rid of those, most of the File Manger problems went away. I could still not upload files though.

The Upload problems were caused by a Permissions problem. I had recovered back to the original site, with full ASP.Net permissions on the web folder and inherency. This propagated to the next layer on recovery, but not all the way through! It took awhile to figure out that the recovery process does not necessarily bring the right permissions, even if inherency to Child folders is set. Resetting the permissions fixed the last bit.
