It looks as though the localization.vb class has a constant called ApplicationResourceDirectory which has the path ~/App_GlobalResources hardcoded.  I'm going to try changing it to a configurable setting in the web.config file so that I can put the SharedResources.resx file in a different folder.  I'll let you know if I'm successful.

Ok, well, this is not easily modified without making changes to other classes that call it.  I realized that that the constant Localization.SharedResourceFile is a static member and for me to change it to read from - or even look in a different location would require a call to New() which means I'd have to go through the entire project making changes.  I would have rather have been able to make a few changes to the Localization.vb class only, but it looks like this is not possible.  Bummer.

Change line 62 in Localization.vb to

Public Const ApplicationResourceDirectory As String = "~/AppGlobalResources"

I have done this on my local machine for now and it appears to work ok
