I think I have a somewhat special case.
I am currently running 2 Intranet sites on 1 DNN instance.
Using AD Authentication, Auto-Log-in. Same AD Provider settings in both sites.
The problem that seems to be happening is this.
User A navigates to site A, AD Auth/logon works correctly.
Then User A navigates to Site B and then recieves this error:

Error while processing Windows Authentication
Check your IIS settings. DesktopModules/AuthenticationServices/ActiveDirectory/WindowsSignin.aspx should NOT allow anonymous access.

I realize that this is most likely a cookie issue. Does anyone have any ides as to why this would act this way.

A quick test to rule out if it's a cookie issue or not is to clear browser cache and go to site B first. Does it allow auto log-in? Any error in event viewer?

Interesting... even after clearing out the cookies and the temp files. I still get the same error.

Should there be differentWindows Sign on pages trying to be referenced?
There is only 1 web.config file for both of the sites.

In a scenario like yours,  yes, there is going to be just one web.config and one windowssignin.aspx page.

Are you sure that the AD settings in both the portals are same? If this is a test site, can you try making site B as the default portal (Admin->Site Settings->Portal Settings) and try your test again.

Wait a minute, are you saying you have 2 Apps in IIS, pointing to same physical DNN path? Do you have two App Pools too? If yes, then do they run with same Identity?
