I am trying to apply a png fix javascript hack that makes png files tranparent in IE 6 but the script requires that the image have height and width attributes. Is there a way to apply height and width to the logo file in a dnn portal?

AFAIK there are other Java Scripts w/o this restrictions and suggest to use one of those.

I use this script and png logos applied in the normal manner via site settings, and have not needed to do anything further. It doesn't seem to work if you try and put it in a separate js file, so just add it to the head of default.aspx permanently.
