I'm having an issue where the sub-menus vanish when they appear in conjunction with either flash or the calendar. Any ideas?

 obviously, z-index of the menu does not supercede z-index of flash or other included components.

To have flash's z-index = 1 so it is not overlapping menu you got to add wmode=transparent  parametr to flash object.  This is well known issue and wmode=transparent solves it.
