I looked in the source of the html module and I found the code which makes the problem

Its in OnSaveClick

var pac = new PortalAliasController();
var aliases = from PortalAliasInfo pa in pac.GetPortalAliasByPortalID(PortalSettings.PortalId).Values select pa.HTTPAlias;
htmlContent.Content = HtmlUtils.AbsoluteToRelativeUrls(txtContent.Text, aliases);

Can this be done only per setting of the module?
I want to report this, but I did not get my registration info yet.

Is there another html module maybe?

I agree this is an important issue with the new HTML editor. 
Relative links are vital to the functionality of having multiple portal aliases.  Otherwise, users get confused and have to login to multiple sites when a link goes to a different portal alias.

Hmm, I may have figured out how to stop Absolute URLs...

1. Host.. HTML Editor Manager

2. Click on Everyone

3. Under Content Filters, uncheck "MakeUrlsAbsolute"
