where ever the root is in the file manager under admin.

it'll be under <dnnroot>/portals

For the first portal it is <dnnroot>/portals/0

Do I need to clear the favicon.ico in the www root folder to allow each portal to have its own icon?

No, it cascades upstream.

If portals/x doesn't have a favicon, then it will display the favicon located at the DNN root.

If the DNN root doesn't have a favicon, then nothing appears.
