I have been looking for a possibility to have a user upload new FCK templates, AFAIK you can currently only do this via FTP.
fckconfig.js contains FCKConfig.TemplateXmlPath, by setting the path to one of the portalfolders I managed to allow the user to upload templates.

2 questions:

1. Is there a better way to do this?
2. Is there a way to limit the available templates per portal?

1) Not a t this time. We are planning a customization for each fck property at fckconfig.js in a dynamic way for the next release.

2) Planned configuration will be customizable per portal, per module and per editor instance
