I Chris,

the backgroundfile was set to null in the database. When I comment the code, I access to the portal with multiples errors. I got to the settngs, try to change the skin and save. There still was an error but in the database instead of null I can see FileId=-1.
With the commented code, the next error is still on a filemanager.instance.
I checked the config in the install folder but all the sections have been added to the web.config. The Dotnetnuke.dll is the good file.
I'll try to install an empty dotnetnuke6 to compare the config file but I don't know where I should search.

It's me, again! 
I tried new things:
I rollback to 5.6.3.
Switch to .net 4.0
Define the skin as minimal extropy
Reset the logo as no file
Upgrade to the 6.0

Error still there after the upgrade... It doesn't find any FileManager.Instance.

Where is this provider in dn6??
