I have a data entry page which has to be shown only to people who are logged in and for the rest it should say "Please register your self  to fill in the application". Well,  the sad part is using the the module permissions I can deny anybody to see the module if they are not registered on the site, but how can I show the message that they have to register first before accessing the application form. Is there a setting that I can use or Do I have to do it in my code ? if in code how should I be doing it?

You can do it the same way. Add a module (Text/HTML) to the same page and put your message asking them to register and set the permissions to Unauthenticated users. Logged in users won't see the module.
