John,

The name of the template files will match what you've selected for the skin, so if it's index then the file name will be index.ascx. There's no naming convention when it comes to skins, but any .ascx file in the skins folder will be a template.

I've found the template file I'm looking for, however changing the html code in the ascx file is what is baffling me at this point. I am trying to accomplish placing the logo in the top left, text links in the top middle, and the search in the top right. Any help with this would be greatly appreciated.

How are your HTML and CSS skills?

To achieve what you're after you'll need to move the elements in the source code and then make changes to the CSS for positioning, alignment e.t.c. At the core what you're doing is HTML and CSS so you'll need to know a bit about this.
